Lucas and Peyton have spent the summer together but don’t tell Brooke, who wants to see Lucas exclusively. Brooke takes in a homeless Haley, but Nathan still hasn’t forgiven her for running away with Chris, the musician. Chris returns to Tree Hill, but causes trouble when he sleeps with Brooke. Eventually Lucas and Brooke reconcile, as do Nathan and Haley.
With their relationships sorted out, the boys focus again on their basketball but soon discover that this will be coach Whitey’s last season with The Ravens. Nathan tries to keep his genetic heart condition from everybody even though it affects his performance.
Dan discovers that Lucas saved him from the fire in his office and decides to run for Mayor of Tree Hill, even though Karen is running against him. Deb runs away when Lucas reveals he knows she started the fire that nearly killed his father. Meanwhile Dan is convinced Keith, who is now back together with Karen, tried to kill him and vows revenge.
Tragedy erupts at the school when an armed student, Edwards, holds the building hostage. Peyton is shot, and when Lucas looks after her, she kisses him, revealing her true feelings. Keith goes into the school trying to get through to Edwards and end the drama. But Edwards has already killed himself, but as Keith discovers the body, Dan emerges and fatally shoots his brother.
Keith’s death affects everybody, as Nathan moves in with Haley, while Lucas quits the Ravens. Dan is tormented by his brother’s death, while Peyton tries to get back with Jake. Jake realises Peyton loves Lucas and tells her to sort this out before their relationship can resume.
Den returns to Tree Hill and confesses that she tried to kill Dan. Dan realises he killed his brother for no reason. Karen reveals she is having Keith’s baby and Dan promises to help her with the child. Peyton and Brooke’s friendship suffers as her feelings for Lucas are discovered. After Nathan and Haley’s remarriage, a car accident traps Nathan underwater as he attempts to save someone. Meanwhile Dan discovers the word ‘murderer’ scrawled on his wall.
